The only issue is that over time players may forget where they have supply lines at. By opening up supply lines players can access items from any of their settlements that are connected. Players are only capable of carrying a certain amount of crafting items, so many of these items have to be stored at settlements. Supply lines are a necessity in Fallout 4 for players who want to build the best settlements possible.
